I had the same theory, though just a bit different, I couldn't say really since I've never played clock tower psx. I always wanted it...

Giving it more thought...
Lord Burroughs seemingly had little to do with the revival of the Subordinates-and it's actually the Entities that turn people into evil beings called Subordinates. But his goal was one they supported-killing a Rooder and creating a new Entity. This is probably why most of them helped him, with the exception of the twins, who were loyal to him orignally.
Clock Tower II: The Struggle Within is often the game accused to being seperate from the main storyline, but Alyssa/Bates are a possible connection. The story is very convulted, but here's my take on it: Every couple of generations, twins are born into the Maxwell family. Fearing some curse, the twins are buried alive. Allen states something about a daughter with a cruel alter-ego being born every few generations, but I think that might be a translation error or misinterpretation. Where have we heard of "cursed children" or evil twins? The first game-the Barrows/Burroughs twins,-and the third game-Ralph and Jemima. Note that the latter are working for the Barrows/Burroughs family and, like Alyssa, they are of Asian descent. The Maxwell family might have gotten some of that family's bloodline mixed in with their own, resulting in the occassional birth of evil children.
Dan and Bobby were never really explained in the original, but they were deformed and demonic, not to mention evil. Dan was apparently a sort of "Chosen One", with something very special about him. It's not all clear, but I'd compare their birth to the birth of the God in the Silent Hill games-it's something the bad guys desperately want, which will ultimately have horrible results for the rest of the world.
If the Maxwell family realized this, they may have tried to stop the evil that had seeped into their own bloodline by burying all twins alive after some of them turned out to be evil and the truth of the Barrows/Burroughs family was uncovered. All it would take is one member of the Maxwell family conceiving children with a member of the Burroughs family. That line would be tainted with the latter's demonic blood.
